Skagway experiences a humid continental type of climate (Köppen climate classification Dsb) with cool summers and icy winters. Skagway, the smallest borough in Alaska, lies in a glaciated valley in the Alaskan panhandle, at the head of the most northern fjord of the southern coast of Alaska. The high latitudes and closeness to large water bodies mainly affect the climate.

Skagway lies at an average elevation of 33 meters above sea level. The terrain consists of valleys, mountains, marshlands, wetlands with permafrost cover, glaciers, rivers, and lakes. The White Pass and Yukon Trail lead further to the Canada border towards the Yukon River. Skagway is an essential port for cruise ships with its deep waters that provide access to the sea through the Alaska Marine Highway.

Summers are cool to warm in Skagway with a little amount of rain. The days receive mild sunshine even at the peak of summer in July with an average high temperature of 67°F (19.4°C). Winters are glacially cold with temperatures below 0°F (-17.8°C) during many nights, and even the days mostly register below freezing. Spring is cold, while autumn is mild and receives the most rainfall of all seasons.

Skagway is in the rain shadow region of the coastal mountains and receives 26" (660.4mm) of rainfall annually. Fall season receives the most substantial amount of rain, while October and November are the highest months of precipitation. The average snowfall is 49" (1244.6mm), which may last from late fall to the middle of spring. Frost and fog are regular features of the weather that last for the majority of the year. Skagway registers 85 sunny days annually with the skies mostly overcast for the majority of the year.

The record high temperature for Skagway is 92°F (33.3°C), set in July 1975, while the lowest temperature on record is -24°F (-31.1°C), set on February 2, 1947.

The best time to visit Skagway is from mid-May to August during the warm summer days.
The days rise to 80°F (26.7°C) occasionally, while the nights are cold. The ground thaws in the short summer, and the landscape appears panoramic with snow-capped mountains in the background. The weather is mostly dry, and snowfall is almost absent. Summer also provides the few sunny days of the year with glorious sunshine.

The worst time to visit Skagway is during the winter from December to February when the cold is unbearable.
The temperatures routinely drop below freezing and may even reach the nadir of -20°F (-28.9°C). Snowfall is rampant with considerable accumulation of snow that makes it difficult to stay outdoors for long periods. Winter has short days, and the sunlight is at a premium as the skies are gloomy for the majority of the cold season.

Skagway is prone to snowstorms and avalanches during the winter. Snowfall can be massive at times, which stalls the city and causes power outages, mostly due to trees falling on power lines. Blizzards can limit vision to a few feet during the winter that makes it almost impossible to drive on the snowy roads even with heavily chained tires.
Skagway also faces a risk from seismic activity as the majority of Alaska, which can lead to tsunamis as during the 1964 Alaska earthquake.
